Hey DMs,
I am hopefully going to be running a 3.5 campaign within the next few weeks. It will be a long overdue return, for me, to sitting behind the hallowed DM screen. I am posting this because I am having a bit of DM's block.
First of all, the campaign world is one that I have been building on a fleshing out for nigh on 10 years, so it is very well established in my mind (and by my mind I mean in notebooks and OneNote). The problem I am having is that I have run out of cool gestalt combos for three of the big bads. The PCs are also going to be gestalting, but of course those combos are in the hands of the players.
With all that said, if you guys could help me by coming up with three combos you think would be good for these big bads, avoiding the stereotypes that go with their roles. One is a commander of armies, one is a mastermind genius, and the other is an elite assassin.

I think that the commander of armies could do well with having fighter of course, but from there you have to decide the type of leader that they will be. The two ideas that came to my mind were adding Barbarian for the rage mechanic and the ability to intimidate and inspire through combat prowess and tenacity. The other would be to add levels of monk and have them be more stoic, and if it were at least three levels then they would get the speed boost and Still Mind to have the ability to move around the battles more quickly, and be less likely to be taken over through spells. Just a couple ideas and hopefully they help.

Commander of armies - Personally I'd say a commander of armies would probably have to be a class that could inspire the troops, so you could add something with the Bard class. Alternatively there is The Marshal (Miniatures Handbook) which looks to be a fighter with an Aura ability (give bonuses on a variety of different things such as damage, AC, Skill checks, etc). Also Just seen the Warmage (Miniatures Handbook), I could see one of those as a commander.
Elite Assassin - It could be a bit too much of stereotype territory but you could use the Illusionist Variant (Unearthed Arcana) with a Rogue.
Also I've got to say, I love the concept of Gestalt classes, never had the chance to play one but I stat'ed up a few character sheets back in the day.

Thanks guys! I really appreciate the input. Sorry for my tardy reply. School started up so I have been busy. I like the idea of the Fighter/Barbarian and the Fighter/Marshal. The Rogue/Illusionist works quite well in my option. It gives the air of a trope without it being one.
