My 3rd level PC's escaped a giant whales stomach by finding a githyanki ship wreck inside (goonies pirate adventure). They found the astral engine and started it up and escaped to the astral plane! Problem is I need them back on the material plane, at the same time the ending bbeg are the mind flayers which the pc know nothing about yet. So meeting the githyanki would be good if they can build an allie. How do I get them to find the right color pool and avoid or encounter the gith. This is starting to fly far from the rails into sandbox!

Sounds tough I'd suggest make it sand box what would the bad guys do while the pc's are away what will make the pc's aware of them

The bad guys are behind the scenes trying to cause the political breakdown of the kingdoms. Lots of high power people are apart of a cult to bring back the flayers for power, allowing the flayers Influences spread like full metal alchemist.i guess their goal is to cause a spark of war between nations to weaken them before the invasion.

Maybe the gith take them on a hunting party of the flayers and discover a large army brewing, or so.thing that brings them to a plot point back on the material plane.

Githyanki naturally hate mind flayers. You could have them deal with Githyanki pirates first, then maybe later they see another raiding party chasing a mind flayer into a portal to the material plane. Thus, they end up back on the right plane, and you get a neat enemies-turned-allies twist should they decide to help hunt the illithids.
If you're concerned they won't take the bate, you could easily construct a side plot where they (or an ally, or some innocent civilians) get captured and enslaved by mind flayers. Do a little escape mission, then when they see Githyanki chasing mind flayers later they'd be more inclined to join in on the hunt.
